Thanks Edwin, that tool was very useful in figuring out what actually was posting to the 64 bit registry. Turns out one of the MSI in the bundle was writing to the 64 bit registry.

Assuming you're referring to the bundle ARP registration, then I'd expect that to be present in the 32-bit hive as well.

Try using procmon to see if you can determine why the registration is getting redirected.

I have created a bundle using Visual Studio 2019 and the build configuration is x86. My bootstrapper bundles vc++ redistributable and an MSI(32-bit). When I install the bootstrapper it creates 2 registry entries , one in the 64-bit registry hive for the bootstrapper and one in the 32 bit registry hive for the MSI.
Why does the bootstrapper create the uninstall key in the 64-bit registry even though it's compiled as 32-bit? Is there anyway for me to force it to create it in the 32-bit registry?
