[wix-users] Disallowing installation of component: {Component GUID goes here} since the same component with higher versioned keyfile exists

I have a multi instance installer. I am trying to do a major update to one of the instances by installing it. It removes the existing installation and begins the installation of the new version, but, doesn't restore all of the files. There are several of the subject messages in the log file, each of which corresponds to the missing files. I know I'm doing something wrong. I just can't seem to nail down what it is. Can anyone give me a clue?
