I've been using the 2nd method (editing the .wixproj to override targets) Neil outlines at the bottom of this post for a few years now -> http://neilsleightholm.blogspot.co.uk/2012/05/wix-burn-tipstricks.html

Works pretty well if you have a private key for your certificate (make sure you are signing using an SHA-2 certificate as SHA-1 is all but deprecated at this point -> http://social.technet.microsoft.com/wiki/contents/articles/32288.windows-enforcement-of-authenticode-code-signing-and-timestamping.aspx).

It seems that quite a few installers have been hit by this false positive.
I've submitted my installer to Microsoft's Malware Protection Centre for
rescanning. Hopefully that will sort it out.
