That's simply the exit code of the installer ran, so the question of 2 vs 9009 is one for the Tomcat crew.  Mind you, if you put the JRE into the chain before this then 2 should no longer be an issue.

My bad on this one!

Some machines did not have a JRE and so the Tomcat subbundle was failing.

I do however have another question. When one runs the tomcat subbundle with /S from a commandline, one gets errorlevel 9009 back; the error we were getting from the JREless machines was 2, which is file not found. How does this work?

I have a bundle which is designed to install Tomcat (a bootstrapped installer in its own right) and 8 of our packages to go with it.
On my testing VM and one of our actual Windows 10 testing devices, this works well and creates no problem. The use is routine, default bootstrapping engine, using /S for a silent install of Tomcat, etc. which works well enough since we have another MSI in the bundle to do some post-install configuration.

On another machine, for some reason the install fails because the package caching step does not seem to complete correctly. And yet removing from the package cache seems to work at that stage, after it fails to use the item.

Relevant parts of the log on the failed machine, as far as I can tell, are (Id0 being the Tomcat .exe, as expected):
