I can't explain it simply, so I don't understand it well enough :) but my suspicion is that the RemoveFiles in the original install may be contributing to the problem depending on where you scheduled RemoveExisistingProductions in your MajorUpgrade/@Scedule. It seems like verbose logs of both the uninstall of the original and the install of the new would illuminate the issue.

I removed the <RemoveFile> & <RemoveFolder> items from that component group and tried to upgrade but I still get the same error.
However, are those items something that got assigned during the original install and would not be affected by me removing them in the upgrade package?
